noodles, where do you download your enoucnters from? I've perused rptools.net, but it can get very confusing in terms of the details/versions and such

Sure if you want to do that. We do need to sit down sometime though so I can tell you the easiest way to employ maptool. I don't use all the functions, because it overcomplicates things that way. But there are some good tricks to keeping information readily avaialble, without using up all your real estate.

the main problems were manipulating the tokens, but we were able to get through it. I had the initiative, token and chat windows open. Sometimes i used the library window

You shouldn't have needed anything but the initiative and the chat window open. You definitely shouldn't have needed the library open. Did you set everything up ahead of time. I have been placing all the monsters tokens ahead of time, with their information ready on them, ahead of time. If they are supposed to be seen as soon as the players enter the room, you have them on the token level, if you don't want them seen at first, you put them on the hidden level, and then when you need to, you pull them to the token level.

I also keep copys of them on the side of the map, on the hidden level. If you copy and paste their attacks into the GM notes section of the token, you can hover over them when and see all their info, without having to swap windows or keep a ton of paper around. It is pretty simple really. I can set up a map with the needed monsters and LOS setup in less than 10 minutes.

I will do it if no one else wants next turn. I can get started on the map tools stuff soon, as I already have some of it ready. Actually I will have to use a new campaign to reflect our higher levels. No matter, if no one else wants, I will DM our next one.
